Yes you need to be very careful that if you have the same file open in two instances that one file is only used as a reference or you will end up with quite a mess.

I'm not sure I understand why you need to open the second instance at all.  There should be no reason you can't continue to work with the open instance where the Ray Trace is running.

Ray tracing of a walkthrough. X13 is fully 'frozen' with a "frame x out of xxx" window slowly progressing.
