How to work with entresols / mezzanine floors in lofts?

I'm working on a 4 story house in Amsterdam. The second floor has a section removed (marked in green) to allow two mezzanine floors to be built. This is because street level (purple) is 3 feet higher than the floor of the ground floor.

However, when I model all the floors in CA and use Build->Floor->Hole in Floor, it leaves this residual edge of the outline of where that section of the 2nd floor was, that's preventing me from installing normal sized doors and windows for the entrance.

How can I get rid of the green outlined structure above the entrance door and windows in the last picture?

Thank you for taking the time to answer. I appreciate it.

But how can I arbitrarily designate certain sections of a plan as different rooms? It's an open loft concept and there are no delineating walls.
The CA manual says: "Rooms need to be made up of a completely enclosed space in Chief Architect."

Also, in your image Floor 3 has the same ceiling height as Floor 2? How will the software deal with that?

Use room divider walls. They are invisible but still divide the rooms into individual entities.

Change the wall type to something thin if you want the sharp drop down, or use some form of railing if you want something visible.

You then set your floor and ceiling levels (and structure) for each room.
