Check and make sure you're chief is full screen - grab the chief window and drag to top to check - if not full screen chief cuts off the bottom portion

Probably isn't correct but to get better vector view I balloon frame my SIP to eliminate the thick lines.

Show the bottom wall - raise the door up to keep your curb - use a custom sill

sounds like you have foundation that has settle or framing shrinkage - one of our projects we used pressure treated insead of concrete - shrink a 1/2"

To make it look right window size excludes frame, I assume your including the frame
