I am currently remodeling a 1896 1/2 double, 3 story Victorian. We are making the attic a master bedroom, bath and walk-in closet. I have some knowledge in kitchen and bath design, but very few skills in roofing and complicated ceiling lines. I am pretty sure the pitch is 12/12. The interior measurements of the 2 rooms we want to convert are 306" long x 110" wide. The outside wall is 49.5 inches tall and the connecting wall to the other side is 92" high. I am not sure what I'm doing wrong but I have walls that are too short and the roof isn't long enough. Please help!

You many want to post the plan file and let us know what version of the software you are using.  I think I can see two base lines in your plan view screen capture so perhaps your ceiling plane is too low creating the impression of a roof structure that is thicker than the existing. I think the room should be able to provide the flat part of the ceiling and the roof should provide the sloped part maybe.

Just from looking at the pictures, it looks like you'll need to drag the top of the roof plane over the wall. Chief can't generate an attic wall to fill in the gap between the top of the wall and the bottom of the roof if the roof doesn't extend over the wall.
