Obviously has not set newel size.

Have to draw it like you build it. If cabinet box is 34 1/4" then wall has to be 34 1/4.
If you have a 34 1/4" cabinet box in the real world and build the knee wall 34 1/2 it ain't gonna work.
Advantage to custom counter top is the ability to make it any shape you want.

Lower the knee wall to same as top of cabinet and it should work.

Here is a job I just completed a few weeks ago. The house has a roughly H shaped footprint with the center of the H being a high ceiling with sip panels with a 1 1/2 in 12 pitch on the roof. The legs of the H are flat with sip panels with a layer of rigid foam cut on a 1/4" per foot to give some drainage for the Rubber Membrane roof.

What version of the program are you using? I opened the file in premier x-9 and had no problem building trusses.
I manually built trusses and then auto framed Fly rafters and gutter boards and lookouts.

If you are using x-9m and they have have home designer pro the file won't do them any good. They can't open them in pro.
