Designing a Double-Split Level

What's the best way to go about setting up a home that's essentially two split levels on top of one another? Attaching a very simple drawing to get the idea across. Basement.thumb.png.1dd589b73bbc2463838a1e21d2761786.pngGreen shows approx. what's underground.

Here is a photo of the space, and where I'm at with the recreation:

I obviously need to adjust the slope of the ceiling, but I figured I'd get the big stuff tackled first.

 

I followed the video explaining how to make a split level, but ran into some issue with the roofline once I added the second floor. Actually, ran into many issues, but most apparent is the upstairs wall that blocks my stairwell. Adding another view of the upstairs looking down into the Kitchen/Living/Dining room.

Can't help but feel like I didn't set this up in the most productive way, and that's why I am having so many issues now. Any advice/suggestions greatly appreciated.
